Mine is showing "Deleted" items also and this is frustrating because I like to keep my inbox clean.

Mine is also showing the Deleted items and all items from the Inbox subfolders which is annoying, although only Inbox and 'Sent items' folders were checked... I might play around with this as it's a promising solution.
Anyway, customizing this view, the items within a conversation can be storted based e.g on Received field.

--> you can better set it to not show "deleted items" ( in folder does not contain "deleted items"

It seems to be pulling in messages from folders that I did not select. I have certain rules set up to send certain emails from my inbox directly to subfolders that I have created. Could this be an issue? I really don't want those emails showing up on this view. Any help would be appreciated.

@Scott When you go to the Browse menu to select your folders make sure you don't have "Search subfolders" checked (right under the folder list). Or expand your Inbox (+) and select only the foldes which you want to include.

One of Outlook 2010 (and Gmail)’s better features is that conversations are grouped together – that is: if you send me a message, and I reply, and you reply again, all three messages are grouped together – not just the two you sent me. The latter is what Outlook 2007 considers a “conversation” – I’d call it a monologue, or at best half a conversation. To get the full duplex conversation thread in Outlook 2007 do the following: Right-click Search Folders, select new Search Folder In the New Search Folder dialog, scroll all the way to the bottom, and select Create a custom Search Folder, then click the Choose.. button. In the Custom Search Folder dialog, enter a name that makes sense to you – I’ll call it Inbox2.0 - SKIP THE CRITERIA, then click Browse… to select which folders to include. In the Select Folder(s) dialog, select the Inbox and Sent Items folders (and any subfolders/other folders that may make sense for your setup), then click OK Back in the Custom Search Folder dialog, click OK Outlook will present a warning that all items in the folders will be included – this is precisely what you want, so click Yes Your new (Inbox2.0) folder will appear listing all received and sent messages From the View menu, select Arrange By, Conversation – now your messages are threaded by conversation – the full duplex kind. From here, you may chose to remove/insert colums (I like to show the 'To' recipient and remove the 'In Folder', and also the 'Subject' column – it is (mostly) a duplicate of the conversation title. Enjoy your new duplex view.
