This is very nitpicky, but I wouldn't say the Blue Fairy is a Deus Ex Machina. That term doesn't translate as machine of the gods, but as god from the machine (I think it's even a more specific machine, of which the word machine might be derived). It refers to how gods were lowered onto stage with this machine, at the end of a play, to resolve hopeless situations. Usually, if not always, they had nothing to do with the rest of the play. The Blue Fairy, on the other hand, is an essential element in the story.

I think Gepetto's apparent "goodness" is just something which the filmmakers needed us to take for granted. Since the Blue Fairy rewards kindness, there needs to be a reason for her to bring Pinocchio to life. It can't be a reward for something Pinocchio's done because, as an inanimate wooden puppet he is incapable of doing anything, so it has to be a reward for Gepetto. Gepetto's kindness is something of an "informed attribute" but I guess there wasn't enough time to fully develop his character.
